In the field of  “Computational biology & data mining” the research group of Prof. Miguel Andrade offers the following PhD project:

Prediction of protein location and network of protein interactions

Description:

We have developed a method for the detection of protein subcellular location based on composition of residues at diverse levels of exposure in protein structures using Support Vector Machines coupled with a Neural Network. This method was focused on eukaryotic proteins and three locations: nuclear, cytoplasm and extracellular, including an especial class for proteins that shuttle between nucleus and cytoplasm [Ref 2].
In this project we will expand this method to cover species not addressed (e.g. prokaryotes), to explore specialized models for particular taxa (e.g. plants), and to consider other subcellular locations (e.g. endoplasmic reticulum, mitochondria, chloroplast, etc).
The results will be studied to detect members of protein families having high levels of identity but nevertheless localized to different cellular locations. These proteins will be analysed to find new localization signals and, by examining their protein partners, to find putative protein transporters.
