In the field of  “Interactions of DNA modifications and DNA repair with gene transcription” the research group of Dr. Andriy Khobta offers one PhD project.

An innovative experimental system, which exploits ad hoc reporter vectors containing  DNA base and/or backbone modifications of interest in precisely defined positions, will be used to investigate the modes of interaction of BER intermediates with the RNA polymerase II transcription initiation and elongation machineries. The following tasks will be pursued: (i) explore the direct elongation-blocking potential of unrepaired abasic sites; (ii) measure the repair efficiencies and relative contributions of the competing DNA repair pathways, depending from the position of the abasic sites with respect to the direction of transcription and the distance from the transcription initiation site; (iii) identify the molecular pre-requisites of BER-initiated long-term transcriptional silencing, e.g., stalled elongation complexes, aberrant or antisense transcripts, subnuclear relocalisation of the damaged template DNA; (iv) identify the effectors of the DNA repair-associated gene silencing and the specific epigenetic marks.
The postgraduate student will obtain training in molecular cloning, transfection of mammalian cells, gene expression analyses, flow cytometry, chromatin immunoprecipitation and RNA techniques. Previous experience in any of the listed techniques is not required; rather, applicants should demonstrate knowledge of and adherence to general laboratory rules as well as sound understanding of the research topic.
