PhD position in Molecular Biology - Developmental Epigenetcis

In the field of “Developmental Epigenetics” the research group of Dr. Vijay Tiwari offers the following PhD project:

Discovering function of novel epigenetic regulators in development


Our previous work has revealed how interplay of various regulatory proteins and epigenetic modifications at regulatory elements such as promoters and enhancers contributes to transcriptional reprogramming during cellular differentiation. Given the resulting excitement and amidst emerging evidences for a crucial role of epigenetic regulation in cellular differentiation, we will focus on following key questions:

Are there unidentified epigenetic regulators in the mammalian genome? (Objective 1). We will employ transcriptome analysis of multiple tissues from all lineages complemented by evolutionary conservation and domain analysis of encoded proteins to predict novel epigenetic regulators of development.

Do these proteins function by directly modulating chromatin? (Objective 2). We will identify their binding sites in the genome to discover target genes using ChIP-seq methodology. We will also reveal the substrate histone modification of these epigenetic regulators using high-resolution mass-spectrometry analysis following depletion and mutagenesis of these proteins.

Do these proteins play a functional role during development by contributing to the differentiation-associated transcriptional reprogramming? (Objective 3). We will characterize cellular and molecular defects during differentiation of embryonic stem cells deficient for these proteins using an established model system. This will involve investigation during differentiation stages using established markers, transcriptome changes using RNA-seq and epigenetic aberrations (for associated chromatin modifications) using ChIP-seq analysis. The critical findings will further be validated in vivo. The resulting datasets will be subjected to computational modeling to derive general principles of how these proteins function on chromatin to mediate transcriptional reprogramming during cellular differentiation.
